What does this one go as? Am I supposed to remove that AMD processor somehow?

That goes as small (coloured) socket because it has all most of the components of a full size motherboard and an soldered processor.

Copper and brass heatsinks don’t need to be pulled from small socket motherboard or lower. You’re better off removing it if you have a local yard.

Any pro tips on packing motherboards? Those peripheral inputs make these take up so much more space in a box. Maybe there's no science to it but figured I'd ask.

I invert them. Top side to top side, rotated 180 degrees. Usually sit alright on each other.
